During my upkeep, I control an untapped Nevinyrral's Disk and Impending Disaster and 7 lands and Jhoira of the Ghitu.
I float 7 mana, suspend a creature via Jhoira and trigger my Impending Disaster, activate my disk all during my upkeep. My question is can I also remove a time counter from my suspended creature since it is still my upkeep?

No. Just like Impeding Disaster's ability, the removal of a time counter is a triggered ability that triggers at the beginning of your upkeep (Impeding Disaster's old printed wording with "during" is no longer valid, it got errata a long time ago with all other cards that used that wording, see the site's database by clicking the tagged card or go see on Gatherer). You have no say as to when such triggered abilities trigger and go on the stack, they do so first thing as you enter your upkeep, before you can cast or activate anything. If you activate Jhoira to suspend a card during your upkeep, your upkeep has already begun, it's too late for the counter-removing ability to trigger that upkeep.
