Its often a meta call. I run Pierce in Fish as a 2 of, but if I needed to stop Jit, Goyf or Painter more often I would use Snare.
Personally, I would say most of the time Dispel is the best one cost counter. Because most of the issues I find are Instant in nature. I will admit if I ended up boarding them in and then facing Pox for the first round though I would be a touch peeved.

A lot of blue combo maindecks 1-3 Flusterstorm, and it's great against discard (unfortunately for me).
IDK flusterstorm is essentially a counter target spell unless the opponet pays 2...as the spell you are countering counts toward the storm count. You cant hit planes walkers, creatures etc, which indeed does make it a bit narrow. But against any blue deck, flusterstorm wins counter wars...against storm combo its wrecks your opponets strategy. Most blue deck will run 1-2 somewhere in their 75.
If your meta game is unknown, or you know you will see a lot of combo, at least a 1-of in the main is probably a good idea. I run a 1-1 split in my main and sb in miracles...always bring the second one in against stifle decks, combo.
Some decks can get away with playing 1 or 2 Flusterstorm in the main deck, as well. The reason Flusterstorm is so strong, besides the fact that it comes in versus nearly every combo deck and does serious work, is because it is better than Spell Pierce against Delver of Secrets decks, because even if they have 1 mana open, they can't just counter your Flusterstorm, like they could with Spell Pierce.
Spell pierce I guess? Just because it can hit a strong majority of cards. I would probably feel safer main decking it than spell snare, though snare can be a million times more deadly post board.

Flusterstorm is strictly better at countering instants and sorceries than Spell Pierce. When you want to win a counter war (as Show and Tell decks frequently do), pack your Flusterstorms.

High Tide is the only combo deck I can think of that main decks it.

Pierce/Flusterstorm and then Therapies/Thoughtseize you really only need a few of each since Affinity is already a fast deck

To OP, if you want to add MD counters for affinity I will say don't, but if you have too. Spell Pierce.
If you are playing an aggro or combo deck and are just trying to protect your threats/combo, Spell Pierce is the clear answer.
