I was checking out the Mirrodin Besieged sales solicitation pdf of wizards site found here: MBS. I was checking out the stuff that is selling for the block and I saw this: Event Deck Display
6 Event Decks (3 per faction).
I think this might be what the trademarks Mirrodin Pure and New Phyrexia are for. It seems to fit, containing names from the two sides of the fight.
IF that were the case there'd be 6 trademarks not two.
I thought it meant there were 2 versions (Mirrodin/Phryexian) but 6 decks (3 identical decks for each faction) in a single display. Like there are 10 intro packs in a display but 5 versions (4 in MBS). So only two trademarks, not 6 if used. But I agree this is not what Pure and New P are for.

You're not the first to guess this, and it seems likely to me.
EDH, on the other hand, is more like a monster truck rally. It's more about the spectacle than the race, the games go long, and it's not usually clear who's in the lead until there's only one truck left.*
Single player EDH is like two guys smacking each other with pillows... until one of them pulls out a shotgun.
If Team Phyrexia "win" overall at MBS Gameday -third set=New Phyrexia.
If Team Mirran "win" overall at MBS Gameday - third set =Mirrordin Pure.
That's my speculation anyway. I wonder if they'll collate results worldwide or if they'll just take results from the US?
Doesn't sound far fetched at all, it actually sounds very plausible.
That would be so rad if the fate of Mirrodin is in the hands of the players.

Correct, because there are 3 months between MBS and the third set.
Enough time to finish the cards, have art commissioned, print the sets, and have them shipped out.
... There's no way they could do this. Ever. It would require them to print two different runs of sets and scrape one. They'd need to playtest both sets in the FFL, and most likely change the book. All for a pretty lame gimmick.
This "L5R" (referring to Legend of the Five Rings, where tournament results determine storyline direction and entire sets have been scrapped (I'm fairly sure...right?)) theory has been kicking around for awhile, but I agree that Wizards would not scrap 155 pieces of paid-for art simply for a marketing strategy. It would cost much more than they would make. It will not determine the next block, as no one wants three (or two? cough) blocks of Mirrodin.
L5R has never scrapped an entire set for storyline purposes. They handle player interaction very carefully, but scrapping an entire sets/half set worth of work is insane. Period.
The closest even that game came to that was before Lotus edition came out, Worlds Tournament decided if the set would be called Dark Lotus, or just Lotus edition depending on the outcome. Nothing in the set would have been changed, really, it's just the tone of the following arch would have been much darker and sinister for the Empire as a whole.
The idea of deciding the fate of set 3 in the block is nothing short of impossible, as when Mirrodin Besieged releases, the 3rd set in the block should already be at the printers.

It sounds plausible, as these event decks are not replacing intro packs and judging by the recent trademarks it looks as if they are starting to trademark duel decks, which means that other special releases (non-intro pack stuff) will probably be too.

Perhaps that's all this would be deciding. What the next set's name is. All the cards still represent the battle but the outcome is only inferred through the set name. That name will steer the overall tone of the following block. They have been trying to tie blocks together maybe this is how this block and the next get tied together.
The set doesn't have to be any different if the Mirrans or Phyrexians win, only the story and flavor text. All they'd have to do is call the set by another name.

In cyberspace, no one can hear you throw your deck.

Why would the flavor text even have to be different? If it were all the same the cards could be printed before the name was decided.
Lets see. Orks players won 90% of their games and there are 3400 ork players . Space Marines won 0.15% of their games and there is 20040600 Space Marine players sooo they won most games. Alternatively anyone who wins gets a set. As long as its *This team*.

The factions are never called "New Phyrexia" or "Mirrodin Pure" so any argument that that's what they are for doesn't work.

Okay, show me the trademarks for the four Intro pack names, plus the event decks for the set after MBS and the ones for Scars.

How does scrapping an entire premade set sound plausible to you?
Generals meant to be drafted first in a single pack of 6 cards.
And here is the actual cube, meant to be drafted in 4 regular sized packs. (60 card decks)

I don't think they would scrap that much work they did on the cards. They work on sets 18 months out for a reason.
