1. Players who don't give you time to respond to spells, etc.
2. Players who start taking their turn before you say go.
3. Players who don't know basic rules or well known combos (Having to explain splinter twin/deceiver exarch every game gets old).
4. Players who complain frequently while playing: not getting lands, having a bad hand, etc.
5. People who make excuses after you beat them. (See number 4)
EDIT:
Also, threres this old guy who goes to my local FNM who drags out all his games to time just so he can get a huge army. This annoys everyone because it makes FNM take hours longer than it should.
People who tap your cards with their fingernails. Trying to bridge shuffle any deck other than my generic draft deck. Slow play rules lawyers who get upset when you don't concede and force a draw. Snapping lands is just.........kinda lol.
The most annoying thing for me is when the opponent is distracted by his friends or something else. Another thing which bothers me is when they don't announce the end of their turn.
Also, threres this old guy who goes to my local FNM who drags out all his games to time just so he can get a huge army. This annoys everyone because it makes FNM take hours longer than it should.
So, concede, if he's so in control of the game that he can do that. Or have the organizer/owner talk to him about it.
My only complaint is when people stop paying attention to the point where they don't know when it's their turn or when their creature got destroyed. Those things get old fast. Especially when my friends turn on the tv and then one person gets ahead and they decide the tv is more important than the game.
Except, if they are playing in a tournament, they are completely correct. If the players continue to advance the game state without resolving the trigger, this is technically a Game Play Error - Missed Trigger. Now, you could call a judge for it (and should if it isn't an optional trigger), but since you are discussing optional triggers, this remedy, from the Magic Infraction Procedure Guide, is often simply performed by players as it results in no penalty anyway.
Note that this is entirely different than untapping your permanents, which is a required part of the untap step, and is not optional in any way unless a card effect overrules.
If you play with optional triggers, it is your responsibility to remember them if you would like to use them. You can't expect your opponent to help you win the game.
So you would say, "You said mill 1, not put the top card of your deck into your graveyard"? Really?
This one player, keeps saying "no don't do that" or "nope" every time I look like I'm about to make a move during my turn.
Like I don't know if he's trying to psyche me out or annoy me. It wasn't that bad honestly as I have a pretty good tolerance for annoyance, but it could of done without with a "no don't do that" every time I cast something.
Finally, and I know people will call me a bad person for this, but I cannot stand it when parents try to teach kids the game, and I end up getting stuck facing them and having to show them how to play. The past 3 weeks, I have faced a little kid that did not know the difference between a Creature spell and a Sorcery. He thought they both stayed on the field, they both could attack, and that he got the ability of the sorcery each turn. Finally I got him to understand the rules better, but he still doesn't understand the whole concept of combat tricks, removal spells, enchantments, or anything like that.
I believe this can qualify as a habit. But the habit is parents overestimating the ability of their child. Even a FNM can be competitive in that competitive players will show up and they may or may not have the patience to teach your child while playing a tournament. I wish I lived in a larger Magic area because I have no problems with teaching new players and will do so for a small price. But tournaments are not the place to learn.
I'm dating a girl right now who has been playing magic for about 4 months and she does have her own cards now and is starting to learn some of the finer points to the game she still mixes up the Untap, Upkeep, and Draw steps. She may find it annoying but I've started to say "Okay, your turn, Untap,Upkeep,Draw". I do it to drill the order into her I give her chances to do it on her own but if she still gets things out of order I go back to saying it.

That is the hardest thing to teach!
On topic: I hate when players pick up your stuff without asking. Even a pause waiting for my nod will do.
I hate when people put their lands in front of their creatures, slow play is another one too, especially when they take 5 minutes to ponder a stupid decision that more than likely lost them the game. GRR
Yeah this is a big one for me too. It doesn't take much for people to say "okay/done/yours/your turn/go."
It might have to do with how impatient I am. It's even more annoying when it's like:
"My turn?"
"No...just kidding."
Maybe I should just assume it's my turn. Before he attacks, I'm going to be like "Ok, well untap, upkeep, draw..." (Okay, that would probably be really annoying, but I'd really like to be told when it's my turn.)
I know a couple of players that if the game is going bad for then, they start to debate any play and rule. They are not rude or anything, they just ask confirmation for every move, reading every card twice, calling the judge for cards that were put in play 4 o 5 turns ago, etc.
I would personally probably refuse to stop doing it if asked (depending on my mood and the setting). Like I said, some of us actually have problems sitting completely still in their chair, and flicking cards is a good way to release nervous energy. It's also strategically correct to flick cards for the reason I stated. I've never heard about anyone who deliberately do it to piss others off, and I'm certainly not one of them.
You're inmability to sit still in a chair isn't my problem. Shuffling the card incessently is annoying as hell and grates on your opponents nerves. If they ask you to stop, stop. If I was in a casual game an you refused to stop, I'd get up, walk away, and never play with you again. If I was in a tourney with you and refused to stop I'd call a judge and o everything I can to get you DQ'ed.
Putting your personal idiosyncracies over being a polite oppoennt is, IMHO, a true hallmark of a jerk player. We don't need more of those in MTG, we have enough already.
The only thing that grates me (besides peopleincessantl shuffling thier cards, which I'm convinced isn't nerves or a habit, it's just a stpid thing that they think makes them a "pro", like chip shiffling in poker) is when it's obvious your opponent has no play and they take a million years to end thier turn. Like, you attacked, combat is over, all yourmana is tapped, you have one card in hand, and you go in the tank. There's nothing you can do, end the turn already.
Annoys me a little, but it's not too bad. I wonder what the ruling would be if someone did that at a competitive event.
That's the way I've always played - I started in Revised when the tap symbol was a 'T' at 45 degrees and I've just stuck with it. I've never had anyone complain about it in a tournament, but then again I rarely play anything higher than a PR or an occasional FNM.
Not a lot really bugs me, but I don't like it when people put their lands in front of their creatures/other permanents. No biggie, but it's just a little annoying.

It's a shame that no judge will ever, and I mean ever DQ someone just for flicking cards. If you can't deal with it, don't play magic. Why should I stop being comfortable so you can? Especially during a tournament. If you don't like people flicking cards then A) Don't look at their hand (genius, I know) or B) Quit the game, because most people are going to flick their cards.
I remember when I blightning a new player 3 times in a row. He looked around and it was clear that he was not having much fun, but if he just focussed on the game he would have realised I had two cards in hand and no board presence and he could very well still have won the game.
I must say when I started it was not much fun getting my Wren's run packmaster Stolen by a Sower of temptation but now I have gotten better and I can defend myself better from the spikes.

Branching yours, I hate it when players purposely stall and take longer turns to take it to a draw.
About a 3-4 weeks ago, my friend and I did a 2HG game and my team was gonna win by milling them. They had 5 cards left in one library and we had roughly 10 minutes left to play. We ended up drawing with the last turn (last 3 turns) ending on them drawing their last card.....
And to clarify, they draw nothing of significance during those turns. They just sat there discussin how to play their clump blockers/lands and then slowly muttering to themselves till they spent almost 2 minutes for their turn before passing.
I also hate it when players don't remember a card after they've read it 3 times over and/or have seen it hit play/casted during the previous 2 games. x_x
People who don't like getting their creatures wrathed or their spells countered. It's part of the game. Deal with it.
The mothership once commented on this. Players are okay getting their creature Bolted but get upset when its countered. It's just the misconception that if it's getting countered your card "didn't do anything".
On topic, what really bothers me is what seems to bother everyone else, which is the constant card flicking. It's annoying. I don't complain about it or make a big deal about it, I don't even ask them to stop, but please be aware that it's annoying and please be aware that if you are doing it to put me on tilt, it's not working.
Thats not a misconception: ¿What if I'm playing an ETB creature?
Perhaps I just misspoke, clearly if it has an ETB trigger, like Acidic Slime for example, countering the creature is a fine play, whereas using a removal spell (i.e. Go For the Throat) to kill it isn't as good. However, the misconception I'm talking about is players that get upset over which one of these happens. If they countered your spell, you get upset, because you believe that your Acidic Slime didn't "do anything" and technically you're right, however you have relieved them of one less counterspell in their hand, so it did "do something" just not necessarily what you wanted it to do.

being a new player, unfamiliar with the rules, or not being aware of every deck, combo or strategy around is not a HABIT.
nervously shuffling your hand, being a sore lose, or not bothering to shower.... those are habitual.
