So it seems to me based on the wording for Magus of the Abyss that if any player controls a god like Thassa, deep-dwelling (with enough devotion to be a creature) or other indestructible creature like darksteel myr they can just choose that creature and avoid the consequences of Magus of the abyss, right?

edit: I suppose darksteel myr wouldn't be a valid target in any case because it's an artifact - but to the larger point, creatures with indestructible would be my first choice if I had to choose a creature to destroy with Magus of the abyss
Yes, Magus will target any nonartifact creature of that player's choice, it doesn't matter how that creature might relate to the instructions of the ability. As it resolves, an indestructible creature won't be destroyed and the game continues on its merry way.

You simply can't choose those creatures, because Hexproof and Shroud forbid you to make such a choice; you must choose a valid target.
Whomever makes the choice, they still have to follow the rules for choosing a target.
If no valid target is available, the ability is simply removed from the stack and forgotten.
