You would take 5, actually. Because the myr is no longer around, you'd take the full force of the obliterator's attack. You'd gain one and the end result would be a loss of 4 life, but that's not exactly what you asked.
You'll take the full five damage. Your Myr won't be around come damage assignment so when the attacking player assigns the Obliterator's combat damage he must assign the full five to you. If the Obliterator didn't have trample then you wouldn't take any damage.
Yes it still deals 5. When you assign combat damage for creatures with trample, you need to assign lethal damage to each blocker, then you can assign the rest of the damage to the player. In this scenario, the blocker is gone before damage assignment, so all damage can be assigned to the player.
You take the whole 5 actually, not just 4. But that's only because Phyrexian Obliterator has trample. A creature that is blocked deals no combat damage to the defending player unless it has trample or a similar ability, but a creature with trample deals all the damage in excess to what it has to deal to its blockers to the defending player. Since it has nothing to deal damage to when the combat damage step rolls in, it deals everything to you.
