This sort of frustrated me for a while now but in a recent TCG competition, i received a warning for having 18 cards in my sideboard; all in all one would assume that it is correct except that 3 of them were the Garruk Relentless. If I remember correctly, you can put your flip-cards in the side-board if you play lists.
The judge, during a random inspection, said everything in my deck was fine except that I had the 3 Garruks additionally in the sideboard. His explanation though bothered me: "You have them in the same sleeves as your sideboard and deck, therefore you could have cheated by playing 6 of them."
I tried to appeal and get this reduced to a caution but to no avail.
Where I play, people are usually jerks, if I run with the flip card Garruks instead of the list card, they call judges claiming I can see the card through the sleeve. Now I'm getting penalized for "potential cheating using 6 Garruks". What I don't understand was his thinking, if i drew a list card and I DID cheat by adding the other 3 garruks in the deck, how in the world could I play it???
In any case, sorry for the wall of text but I just want to make sure that this was the right call. Personally I just think it's baldercrap...

The Magic Tournament Rules has this to say about your query: -
Quote from Magic Tournament Rules »
3.15 Sideboard
A sideboard is a group of additional cards the player may use to modify his or her deck between games of a match. The player may use these cards in his or her main deck during all games after the first one in a match. Other items (token cards, double-faced card represented in the deck by a checklist card, etc) should be kept separate from the sideboard during game play.
In short, you are in error; you cannot "put your flip-cards in the side-board if you play lists". They have to be separated to prevent fraud.
"You have them in the same sleeves as your sideboard and deck..."
That's what the mistake was. They should be in clearly separate sleeves. I've kept my Delvers in clear sleeves in the same deck box as my SB and never had any issues.
The warning is actually a downgrade [a divination], you could have received a game loss (assuming comp REL, which a TCG event should be) for Deck/Deck List Problem. This is a "had to be there situation," and without actually seeing the deck it is hard to say whether I would do the downgrade or not.
The point is the same as everyone else made, do not use the same color sleeves for the actual cards if using checklists. Use clear sleeves, or leave the cards unsleeved.

"Oh, I forgot to add my Garruks to my deckbox to put into play when I play the checklist card, let me grab one..."
Pretty easy to cheat.
Judges look at one thing - is it a potential threat to the integrity of the event. After an interview with the player, they can determine if there was malicious intent or just a stupid error, and can adjust the penalty accordingly, but there's a good reason for that rule to be in place.

And on that day, the people rejoiced for 12 moons.

As in, are they okay in the deck box if they're sleeved differently?

Essentially you need to have a way of immediately distinguishing the difference between maindeck/sideboard and anything else.
Am sorry that you got a warning for it but the judge was correct in the call.
