So let's say that there's a Thalia, guardian of Thraben and a Chalice of the Void in play with 1 counter, it doesn't matter who controls them but for the sake of the question let's say I control it.
A: It gets countered because the CMC of the spell is still 1.
B: It doesn't get countered because the CMC of the spell while in the stack is 2 and therefore Chalice doesn't even trigger.

It's A. Converted mana cost is a characteristic of a card based on its mana cost, i.e. what's printed in the upper corner. The only thing that can make it vary is a variable (X) in the mana cost (the value chosen for X counts towards CMC while the card is a spell on the stack, anywhere else it's 0). What you actually end up paying to cast the spell because of alternate costs, additional costs and costs reductions (that's called the total cost) doesn't change the CMC characteristic.
202.1. A card's mana cost is indicated by mana symbols near the top of the card. (See rule 107.4.) On most cards, these symbols are printed in the upper right corner. Some cards from the Future Sight set have alternate frames in which the mana symbols appear to the left of the illustration.
202.3. The converted mana cost of an object is a number equal to the total amount of mana in its mana cost, regardless of color.
202.4. Any additional cost listed in an object's rules text or imposed by an effect isn't part of the mana cost. (See rule 601, "Casting Spells.") Such costs are paid at the same time as the spell's other costs.
