Quick story; my buddy and I were playing a 1v1 EDH to test our new decks we had just built. He's in Izzet with Mizzix of the Izmagnus and I'm in Selesnya with Emmara Tandris. He taps some basic mana and his Izzet Signet to cast some hateful red/blue sorcery that I wasn't in to(can't remember which one) and in response, I cast Naturalize and destroy his Izzet Signet.
NOW THE QUESTION!!??!!
Since Naturalize resolves first, would his sorcery still resolve since there was no longer enough mana tapped to cast it? AND! If his sorcery would not resolve, does it then return to his hand or go to his graveyard?

No, tapping the signet for mana can't be responded to. The actual order for playing a spell involves him announcing the spell he intends to cast and moving it from its zone to the stack (assuming here it's from his hand), then choosing the target(s), and finally paying for the spell's cost. After all that, then you can respond, and at that point, the mana from the signet is powering the spell.

This thread is for competitive decks only. Your deck is not Grixis Control, as you said yourself. A serious decklist with shroud and counterspells belongs here, not a for fun/casual decklist with bad discard. Sorry, but your princess is in another castle.
You cannot respond to a mana ability. You can certainly Naturalize the signet, but by the time you even think of casting, the mana is already in the pool to fuel the spell. Mana abilities resolve instantly (and can even be activated mid-spell-cast).
Thus the rest of your question is irrelevant for it can never happen. The sorcery is successfully cast (though the signet is blown up first).
Short answer: Destroying a mana producer does not effect spells cast by mana generated by them in any way.
Mana does not quite work as you describe.
Basically, you can generate mana from mana abilities any time you have priority. But when it has been created it is completely independant of the source of it and can be used to cast spells.
106.4. When an effect produces mana, that mana goes into a player’s mana pool. From there, it can be used to pay costs immediately, or it can stay in the player’s mana pool. Each player’s mana pool empties at the end of each step and phase.
When a player casts a spell he or she puts it on the stack and pays the costs for it. At this point the mana in the pool is spent for the spell and no longer exists.
601.2h The player pays the total cost in any order. Partial payments are not allowed. Unpayable costs can’t be paid.
In your described scenario, you are Player A and the opponent is Player B.
Player B generates mana and uses that mana to cast a spell.
Player A casts Naturalize targetting the izzet signet.
Naturalize resolves destroying the Signet.
The spell which already has been payed for resolves.
