By Utilizing LeechBonder, would it be possible to switch -1/-1 counters onto a creature long enough to send it to the graveyard, and then move those counters to another creature? Or would the counters be lost as soon as the creature registers as headed to the graveyard? Thanks

You cannot do this. SBEs will be checked to see if that creature will die, and put it in the 'yard, before you're able to move one of the counters off of him. -Jack

No, for the same reasons. In both situations, before you could move the counters, SBEs check and see a creature that should be deadified, so they perform this action quick, like ninja, before you have priority to do anything.

In answer to the original question, you can only play spells/abilities when you have priority, and statebased effects bypass priority altogether.

When reviewing custom cards / sets, I look for (a) flavour, (b) function, and (c) cohesiveness, generally through a risk focus.
If an unblocked attacking creature you control has a -1/-1 counter on it, and is somehow about to be dealt lethal damage, you can Ninjutsu out a Ninja to save that creature.
Yes, but that wasn't the question. If the damage is still on the stack, you can move -1/-1 counters. But then the creature won't die if it would have recieved just enough damage to make it lethal.
Say a 2/2 with a -1/-1 counter attacks. It gets blocked by a 1/1. Damage on the stack. Now you move the -1/-1 counter. The creature becomes 2/2. It will still deal 1 damage (that was already on the stack) but it will also recieve just 1 damage and live.
But when, in the same situation you let the damage resolve, you have a 2/2 with a -1/-1 counter with 1 damage, which is lethal damage. And SBE will kick the poor creature in to the graveyard. You can't react to that. You will have to react before the damage is dealt (resolved from the stack).
