In shards block, scourglass should work, as well as the various 'make them sacrifice a creature' cards, if you can get rid of their other creatures.
In casual play, where it may have a bigger impact, if you are not following any particular type (standard, extended, etc) I think that there is no better solution than cultural exchange! (You can then sacrifice it, or just win with it). Close on its heels are Bribery, or that counter spell that lets you put a countered creature or artifact into play (the name escapes me just now)
Wrath effects are fine, but it still gets shuffled into the library and might appear again with some tutoring... Cranial Extraction makes sure it will never hit play, nor will any other copies sitting in the library.
I was just sitting around thinking about ways to kill Progenitus, as players in my area are attempting Dramatic Entrance decks with him. Assuming I don't hit the counter, I thought of a hilarious answer to it for my 5C Mannequin/Control. Runed Halo would be obvious, but I don't typically have a use for those other than that. I did realize, however, that Protection from Everything doesn't mean Protection from the Legend Rule...

Go back 1 page and look at the top. There you will see an unnecessarily long thread titled "Progenitus Stoppers." I think pretty much every remotely practical way to kill him has been addressed.
I don't think Progenitus will see Constructed play in Standard. But if it does, I'll use one of my favorite weapons ever, one that's saved my neck late game innumerable times and only costs you 2 mana. And only one of that mana is colored.;)
Besides, Progenitus can be countered, so...
I swear the intelligence level has gone down around here. Out of 30 suggested ways to kill him, 28 have been bombos. And of the 28 bombos, the reasoning given for why it doesn't work is wrong 75% of the time. Geeeeeeeeeeeeeeeeeeeez.
People, stop suggesting blockers with protection from whatever. You can't block it.
If you manage to get the Isochron and Lullaby in turn 2 is an automatic concession from the decks that rely on beaters and have no artifact hate. This could stop progenitus and if you are very lucky, get him tapped every turn.

Also, Stoogeslap, deathtouch won't down progenitus, even in the situations you mention; since the damage that would be dealt is reduced to 0, no deathtouch will trigger.
Of course, everlasting torment will shut down the 'damage prevention' from protection, but you still couldn't block/target him. Combine with non-targeted damage to all creatures (firespout, earthquake, pestilence, etc.)
Progenitus will never ever seen tournament play. I honestly think the card is rather awful. Any one drop with protection from any one color stops it. Think about that. Sideboard Burrenton Forge-Tender. GG.

To be honest, the best answer for Progenitus is early discard and/or mana disruption to stop him from ever coming out. The whole point of having a ten-mana 5-color creature is that he wins the game if he lands against pretty much any deck. The only colors that really have direct answers to him are blue and white, and everyone else is screwed.
The best combo with him is Dramatic Entrance in standard, so just target that as the weak link in the chain. Stop them from getting Progenitus and Dramatic Entrance into their hand with discard. Counter their Dramatic Entrances. Disrupt their mana with land destruction or similar methods. Rush them with beats so that it won't matter if Progenitus comes down.
Although, for humor's sake, some other answers are:
Gather Specimens. Its not that great though because it loses in the mana race to Dramatic Entrance. Still an idea. Gaddock Teeg prevents Dramatic Entrance or Progenitus from being played. Story Circle can't lose :D. Counterbore will thwart Dramatic Entrance, and probably make Progenitus a dead draw. Declaration of Naught is inferior to Runed Halo, but of similar make and model. Of course, any counterspell is potentially able to stop Progenitus. Talara's Bane is an excellent discard option for nabbing a Progenitus.
And of course, Cruel Ultimatum would be a nasty turn-6 retort! Hah! Put that in your pipe and smoke it, Mr. Dramatic Entrance.dec!
Actually it will, but only in the case, as Stoogslap said, where ProG is forced to block. Cockatrice's ability doesn't need damage to be caused (it kills when cocktrice becomes blocked), nor does it target.
Yeah, that's what I was thinking. Any effect that destroys without targeting can rid the board of Progenitus.
I think this card would be better used with the Kamigawa Shoals
After tapping out my lands to play Boggart Ram-Gang with Viashino Slaughtermaster in play, I attack with both. The inconspicuous 1/1 double striker (I'm tapped out, don't forget!) and the 3/3 haste wither guy. You have Brackwater Elemental. Which do you block? Oops! Bad choice! I play Blazing Shoal removing Progenitus in my hand and get through for 22!

One I haven't seen mentioned: lifeline and children of korlis, assuming you're able to survive the initial Progenitus mauling.
Because nothing makes legendary hydra avatars happier than seeing children sacrificed every (other) turn.

I don't think he'll ever be hard-cast in a competitive setting though, so thwarting Dramatic Entrance is still noble.

U can also handle it with bribery and its new version in conflux though you still wouldn't have removed it
All white wrath effects will also work.
