One of the things that struck me as odd about Modern Masters was the fact that Thallids were included. They don't seem like they're very good. Was there ever a time in which Thallids saw competitive modern gameplay?

No they were not.
I'm willing to bet Thallids include in MM stems from that weird Tribal emphasis they designed into limited. You have abunch of odd tribal things in the common/uncommon section. (Rebels, Giants, Goblins, Faeries, Affinity)
I just wonder why they did Thallids instead of Elves.
They are fun and unique, and I think there for the limited/draft environment of Modern Masters.
Off topic, but unfortunately the print run was terrible, which is a shame, as I rarely ever play draft, but found MM drafts to be extremely fun (with the added benefit of giving me cards for modern, the only constructed format I play)... makes me hope for a large MM2 print run so that they can keep the drafting going longer term and more affordable, which in turn would give more players modern playable cards and perhaps increase the formats population.

Doubling Season.
Remember, MM is a draft set that just so happens to also be a vehicle for reprinting a handful of choice cards.
Thallids pretty much combo with "the card that combos with Magic." Much like Dragonstorm pairs off with the Kamigawa dragons suitably enough.
I just wish they did something to make them good. I was never even able to get them to work in drafting.
I never really did either. The green "goodstuff" was just better. Imperiosaur, the suspend Shaman Bug dude, etc. I always viewed the 'Thallid' deck as a trap, unless you were able to find a bunch of Sporesower Thallids, and even then, i don't think it really compared to just picking good cards that lacked synergy. Haha.
The issue with just going green.goodstuff is the other 7 players can easily take the green cards too, since they are so good.
If you ever listened to some of the interviews, videos and articles about MM, they talk about the limited environment. I think they talked about elves, and had a reason for not including them actually. A few of the archetypes were more synergistic than others, Thallids being one of them. A player isn't going to 5th pick a thallid that comes to him most likely, since individually they are not as strong as Imperiosaur or Penumbra Spider.....but if you just get handed every thallid at your table, you can easily 3-0 your pod.
Rebels is another deck like that, except for the pacifism aura most of the cards people wont really pick.
Another bonus for the tribal decks is the Changelings. If your a giant deck with several giant-matter cards, picking up the changelings is essentially not harming you at all.
I hope that even though its unlikely that all those question mark cards from MM are secretly huge bombs we don't have decklists for-- ie thallids got a number of reprints for otherwise chase cards for decks that don't exist in modern until next block or something.
The Thallid limited deck was solid and Thallids were always popular with casual players.
MMA wasn't a 100% constructed tournament oriented release - as well as limited oriented cards like Worms of the Earth, it also had cards like Kokusho, Doubling Season, Rude Awakening and others that were printed for the segment of Magic players that play casual constructed.
