The SNES has the best game library ever to be produced, and it's quite big. Let's get crackin'...
Everyone has played Mega Man X, but everyone forgets about the best in the series: Mega Man X2. The weapons are unique, the suit power-ups are cool, and the stages are long and challenging. The music is still top-notch as well. The only downfall of the game is the type of bosses they chose. An ostrich? A sponge? The boss fights themselves are good, but looking at them is flat-out silly.
Chrono Trigger may be one of the best games ever produced. An RPG that sucks you in right away with addicting gameplay and an interesting storyline. It was mind-blowing back in the mid-90s for a game not to have more than one alternative, but 13. This is a must-have.
U.N. Squadron is addictive fun if you liked Gradius III. I say it's better. Challenging too!
Kirby's Dream Course, Kirby Super Star, and Kirby's Avalanche are all good games that feature the little pink fluff ball. Dream Course is similar to putt-putt golf; a game that I have spent straight-days on trying to get my best score. Super Star is like a huge feature of mini-games and platforming action; extremely recommended. Avalanche is similar to Tetris, and quite fun with a friend.
Super Mario RPG: The Legend of the Seven Stars is one of the best RPG's ever made. The sad thing is, everytime I play it, the game seems to get shorter. It's relatively easy and short, but it's always at top of people's "Favorite" lists for a reason. The graphics are beautiful and very enhanced to this day. The gameplay is some of the best a turn-based RPG has ever seen. The storyline and gameplay are full of new and old characters, all memorable. And Bowser isn't the official bad guy?! This game offers so much for being a Mario game. The Mario RPG's that came after it (Paper Mario series, Mario & Luigi series) are both good, but this is what started it all; it's one of a kind.
Zombies Ate My Neighbors is one of the most bizarre games you'll find on the system, and in a good way. Full of hilarious references to cheesy B-Movies and classic horror/slasher movies, this game will get every response out of you. Laughter, rage, excitement. A lot of stuff happens, and it's quite a long game. IIRC, there's 41 levels, and it starts to really become a challenge somewhere around 13. I mean, there are a lot of people who love this game and still haven't beat it. PLAY THIS WITH A FRIEND. It's really one of those hidden gems on the system, it's only began to get praise the last 5 years or so. I love this game so damn much. The weapons, the level design, the hyper-killer babies trying to stab you in a shopping mall.
The Super Star Wars trilogy is recommend. It goes from best to worst in order. The first one, Super Star Wars is one of the best action/platformer games for the system. Super Empire Strikes Back is a good one as well (though not as perfect as the first). However, Empire is considered one of the hardest games for the SNES, and I can testify to that, with much frustration. Super Jedi Strikes Back is worth checking out as well if you played the other two.
The Final Fantasy series should be on top of your list. Both II (originall 4) and III (six) are considered some of the best games of the entire franchise. III (six) is also one of the best RPG's to ever be produced. The SNES is typically considered the golden age of RPG's. Seriously, I could live off the RPG's and platforming games this system offers. Whenever I pop in FF3, it blows my mind everytime.
Super Castlevania IX is also crucial. One of the best platformers for the system besides Mario (Super Mario World, Yoshi's Island) and Mega Man (Mega Man X-3). Castlevania 4 improved the series for the better if you ever played the NES games. I love playing this game around Halloween every year.

Another good one is Earthbound. While pretty simplistic in execution, it is a good RPG to play.

Anyway, definitely play the whole Soul Blazer trilogy, (Soul Blazer, Illusion of Gaia and Terranigma,) as others have suggested. While it is a trilogy in the loosest form of the term, it is an enjoyable experience.
Alright, like I said, I definitely appreciate all of these! I'm already looking into some of them (the Gundam game is sick), and will eventually try and look at a large chunk of them.
Someone already mentioned it as part of a long list, but I'd like to highlight Ogre Battle: March of the Black Queen. It's one of the most unique strategy/RPG-ish games I've ever encountered, and loads of fun.
Basically you command an army of different characters as you move across a series of twenty-five or so different maps in a grand campaign to overthrow an evil empire. All your characters are capable of leveling up in combat, and then of becoming different classes based not only on their level, but also on whether they're good or evil (basically you make your troops more evil by having them slaughter weaker enemies, and more good by having them fight enemies that are stronger than they are). There's something like eighty different classes in the game; and the good/evil leveling system applies not only to humans, but also to giants and dragons you can have fighting with you. There's tons of hidden stuff and something like thirteen different endings.

Two games that would be awesome to track down are Looney Tunes B-Ball and Tiny Toon Adventures: Wacky Sports Challenge. These are two of the most solid sports games I've ever played. Not even kidding. The former is like NBA Jam except you have a meter that influences how zany the gameplay is, from straight basketball to crazy, pie-throwing, exploding Looney Tunes hijinks. The latter is a series of minigames that are both challenging and very fun.
Also, probably the winner for best product placement in a video game ever goes to Cool Spot. It's a fun platformer around Cool Spot, who used to be the mascot for 7-Up, and since 7-Up is clearly the best lemon-lime soda out there and for winners, you should look into it. But also, it's a very fun game in its own right. Hard as balls, but fantastic level design.

Yea, I'll echo support for Ogre Battle. Been awhile since I played it, but one aspect of the game that I always thought was really interesting was the reputation gauge, and it worked directly off of the alignment stuff you talked about. If you liberated cities from the Empire with evil/low-alignment (generally undead, mages) characters, public opinion of your rebellion would go down. People would think you were no better than the existing Empire. But if you always showed off your good side to the people, and liberated cities with good/high-alignment characters (generally clerics, angels, paladins), public opinion of the rebellion would go up.
So you could essentially have your evil characters do all of your dirty work, but as long as the populace thought your angels and clerics were doing all the fighting, your repuation would be high. The game essentially allowed and encouraged you to manipulate the masses. Neat. Especially for a game of that era.
And yea - in agreement with Highroller. If you're into JRPGs, you'll be really tempted to play 7th Saga. Don't. Seriously don't. Go read a Let's Play and call it good.
