Dr. Doom has a variety of things that could decimate Vader.
Summary of Doom's Powers:
Magic Doctor Doom's potential in the mystic arts comes from the Roma (i.e. Gypsies) heritage of his mother. He learned these abilities from his time with a secret order of monks in Tibet. He further developed his abilities by traveling through time and learning lost Dark Arts. Doctor Strange originally considered him magically proficient but only a mid-level mage, but now considers Doom one of the most powerful practitioners of sorcery and a potential Sorcerer Supreme. His knowledge and power is great enough to hold his own against the likes of Morgan le Fay and Doctor Voodoo, the current Sorcerer Supreme. His knowledge of spell-craft likely surpasses Doctor Strange's, former Sorcerer Supreme. However, he considers his scientific abilities to be more important and has devices that do many of the same things.

Mind Transference: By training with an alien race, Doom has gained the ability to switch his mind with that of another nearby human being with whom he's made eye contact, a process which he learned from the alien Ovoids. However, Doom prefers his own body and only uses this transference power as a last resort.
Doom's armor also provides him with a vast array of powers. The armor itself is made of a mystical metal alloy that was crafted by the Tibetan monks. It can unleash energy blasts, missiles, lasers, as well as others forms of weaponry.
Vader can't beat a time traveling sorcerer supreme.
Didn't Darth Vader force throttle a guy through a chat screen?
Ultimately, it depends on the version of Doctor Doom. Doom, like all comic book characters, is eventually turned into a minor deity at the minimum. But unlike Vader, who's powers are cool and mysterious and evil; Doom's powers largely come from bad writing and retcons.

Admiral Ozzel.
Vader (halfway across the universe): "Doom, i'd like to discuss this upcoming battle of ours. What the rules are. What can and cannot be allowed."
Doom1: "Hah! No rules! Anything goes!"
Vader: "I'm not talking to a droid."
Doom2: "Hah! No rules! Anything goes!"
Vader: "Another robot?"
Doom3: "Hah! No rules! Anything goes!"
Vader: "I find your lack of etiquette disturbing."
Doom3: "Suck it. Wait, what are you-- *choke*"
The only way Doom wins this is be somehow negating the Force, which if comic book writers are doing it, will happen. Without the Force, Vader just loses. He can't even wield a lightsaber. Heck, I'm not sure if he can survive his cybernetics without the Force propping him up.
Being Marvel's premier villain DOOM's power levels has bloomed so ridiculously high in the past few years that no one stands a chance against him. I don't think Superman prime can even touch him right now.
Last story I read with Doom had him strong enough to kill his mentor (a person that can literally snap his fingers and destroy a universe) and taking his place. Who stands a chance against that?
Vader is much "cooler" so i understand why people want him to win, but realistically Doom is so absurdly powerful that Vader stands little chance. Surely, there is some device or magical power he has access to that will negate Vader's TK, and then it's game over man... game over.

Point one: Agree, doom would thrash vader. Vader has literally only ever beaten one Jedi over the age of 9 (Dooku).
Point 2: No, Doom could not beat superman prime. No-one can. How can you beat someone not only strong enough to destroy the universe, but also to bring it back afterwards even if he is dead? Superman prime is *literally* omnipotent. The best anyone can *possibly* do against superman prime is be equally all-powerful and have a draw.
Also you have to be force sensitive to learn to use the force, and there is no evidence that Dr. Doom is force sensitive, at least so far as his abilities within the comics go.
EDIT: And further the force in no way dictates someone's prowess with a lightsaber. There are plenty of instances where a non-force sensitive individual learns and masters the usage of a light saber, and most jedi do not rely on the force when it comes to the use of their primary weapons. If Vader did somehow lose use of the force, it would not immediately take away his ability to use a light saber, a weapon he has carried for the majority of his life.
EDIT EDIT: I don't know what he could come up with to negate the force, something that literally flows all around and within Vader, either. I am not an expert, but by my own memory there is only really a handful of things that seem to repel the force, the primary example of which is a lizard called the Ysalamir. If we are going to assign things to each of these characters we should at least remain somewhat true to the source material, and not give Doom some unfair advantage by saying "He has a Bruce Wayne level intellect and will somehow negate the force." You could equally say that he won't. Also, Vader, like Doom, has his own army at his disposal, and that army is massive. Insanely massive if you consider the fact that he has access to galaxies-worth of people that can be conscripted.
The doom-a-maniacs seems be going on about every weapon in dooms arsenal. Its only fair you give Lord Vader the same courtesy.
How about a fleet of star destroyers
How about squadrons of tie fighters
How about 2 planet smashing space station
Armies of storm troopers
Various dark force disciples.
If anyone shoot at Vader with a bullet, some energy weapon, whatever, Vader says talk to the hand and those projectiles just bounce off. I imagine Vader would just force control Doom's suit. Remember young Anakin was a natural genius with anything mechanical and electronics and an ace of a pilot.
Seriously, there are so many things that aren't being taken into consideration when it comes to Vader versus Doom. Like Tormod pointed out, everyone is quick to point out everything Doom has, and then basically relegate Vader to standing alone, by himself, with no army, no fleet, and even at times no Force.
You can give Vader a million stormtroopers, the executor class spaceship and have him at his peak (just after he becomes vader) and still Doom would win because like Magneto he is just on a different power level.
You cannot stand, if the ground beneath you has been destroyed along with your planet.
The current "Super Doom" can destroy a universe on a whim. You can give Vader every resource in the universe and he can't begin to scratch Doom. Doom has become every villain writer's self insert and is basically omnipotent.

If comics have taught us anything, it is that even the most incredibly powerful can still be defeated. Doom can have all of his power, and his armor, and, while this is of course just an opinion, will still lose against Vader. Vader can decimate worlds, and his army is vast and powerful, and he is a tactical genius, having served in countless battles and wars across his universe. Doom is of course powerful, but Vader has more resources at his disposal.
Doom was actually beaten by squirrel girl
how many times has doom been beaten by the fantastic four?
how many times has he been beaten by a unpowered fantastic four?
how many times has doom been killed and have to come back to life?
i do not know much about both characters. i voted for Dr. Doom because a long time ago a friend of mine that was really into comics told me this story about one of the many Doom Clones.
A Doom Clone starts making trouble the only way the Fantastic Four can win the battle is by trapping the clone in another dimension. The Doom Clone conquers the entire dimension then discovers a way back to earth to get revenge. A Doom Clone conquered an entire dimension.
Though the Force would probably be very handy as far as finding the real Doom goes.

But he does have "choke you from across a room." For that matter, from one ship to another. That's some pretty impressive range.
