There's no such card as the best card, Berserk is a great card, as is Channel, but they're only good in a deck or combo that works well with them. Each card has potential to shine, but some shine a bit brighter than others and I think I've mentioned a breat deal of those here
I don't see why Necropotence is so powerful... It seems to me it just makes your own life more difficult. Unless it affects the opponent as well? Then I can see the advantage of it.

The 'Skip your draw step' part shouldn't really matter if you can finish the game in your next turn. Funnel all your life into Necro and combo out with the insane card advantage you get.

When I think of the "Best cards in Magic", I don't neccessarily consider only the ones that are gamebreakers, but cards that appear in EVERY deck. Great consideration would have to go to dual lands. I really love the new M10 duals!
But that's boring to consider land as the best in Magic so I'd like to offer my thoughts on the best by colour...
Blue - Time Walk (forget card advantage or mana advantage. Turn advantage is the best way to win games)
Red - Lightning Bolt (best bang for your buck, both mana-wise and money-wise)
Green - Overrun (unless the opponent has Fog, this is always devastating. If it doesn't kill you outright, it's at least terribly difficult to recover from.
White - Martial Coup (while you could argue that Wrath of God is more mana efficient, the turnaround on creature advantage is significant)
Black - Dark Ritual (how many times has this turned into a first turn Mind Twist or Vampire?)
Artifact - Black Lotus (it's the poster card of MTG for a good reason)
Notice that none of these are creatures. Creatures are always removeable through all kinds of means, so can't be counted on. Let the debate continue...

Upwelling doesn't just prevent mana burn, you can string mana together over turns with it too. End of opponent's turn, tap all your lands, go to your turn, untap, tap them all again, and then cast something huge.

I would argue two things:
Swords to Plowshares is more iconic in White. So many decks that run white run it. Its just good. REALLY good. Birds of Paradise is more "iconic" in green then Overrun. If we compare how many decks through the years that have toped anywhere that ran BoPs and Overrun, BoPs are seen more with the great manafixing.
White - Balance
Red - Wheel of Fortune or Burning Wish
Green - Regrowth
Blue - Ancestral Recall
Black - Yawgmoth's Will
Colorless Artifact - Black Lotus
Land - Tolarian Academy
There will never be a single "best card ever". There are lots of amazing cards, and they are all good at different things. I mean, Black Lotus is the best card at giving you free mana, but there are other great cards too.
Force of Will is the best counterspell that doesn't require mana.
Fireblast is the best direct damage spell that doesn't require mana.
Phyrexian Processor is the best way to generate creatures with power/toughness equal to your life total (or roughly equal if you don't have Platinum Angel out)
Yawgmoth's Will is the best single turn recurssion engine
Yawgmoth's Bargain is the best card draw engine
Necropotence is the best card draw engine that can be played easily on turn 1.
Super Secret Tech is the best card to take advantage of foils
Time Vault is the best card for taking infinite turns
Rites of Flourishing is the best card for making friends in multiplayer
Kokusho is the best card for making enemies in multiplayer
This game is too diverse with too many strategies to have a single best card.

lol when i first started playing, (strange enough, my ffirst game was at a draft, they were missing someone, taught me in like 2 min), i actually chose all the little mana weenies, because i was afraid i wasnt able to get any of it out, too bad, for me, my strongest creature was a 3/3 that had a -1/-1 counter on it, and if you remove, regenerate it. funny
that was the only black card in my deck

Well...
There's the Power 9. Black Lotus, Mox Jet, Mox Sapphire, Mox Pearl, Mox Ruby, Ancestral Recall, Mox Emerald, Time Walk and Timetwister.
They're recognized as if not the best nine cards in Magic, then at least nine of the very best cards.
Then there's Bazaar of Baghdad, Sol Ring, Tinker, Library of Alexandria, Mishra's Factory and Yawgmoth's Will. They're recognized as rivals to the Power 9, or at least very very good cards (like top 20).
There's "newer" cards that are awesome too and some other good oldies, like Mox Diamond, Ancestral Vision, Chrome Mox, Dark Ritual, Braid of Fire, Birds of Paradise, Wrath of God.
Then there's cards that are just plain good, recognized as showstoppers and finishers, but that never really make it onto the "best of" lists, like Akroma, Angel of Wrath, Progenitus and other huge beatsticks.
Then there's cards like Necropotence that win games all by its own. And Goblin Lackey, Tolarian Academy and many more that dominate.
