Progenitus is freaking scary at first, but when you really sit down and think about it, there's a lot of ways to take care of him. Plus, decks like that REALLY rely on finding him and cheating him into play. If you can deal with Progenitus, the deck doesn't have much of a win condition.
Counter it or the spells that bring it into play.
Make him sacrifice it.
Circle of protection against it.
Bounce it.
Destroy his lands.
Mass removal.
Reverse the damage.
I have a legacy Elfball/Progenitus deck and have the capability of bringing him out turn 2 or 3. There's been cases where I play my ENTIRE deck turn 2. When that happens I don't need to worry about counters because Banefire. I've gotten through Force of Wills, I've gotten by goblins, I've gotten through Mill, I've gotten through everything I've played against EXCEPT for a Belcher deck match up. In which I won game 1 but lost the next 2 games.
I'm not gonna argue that there ARE tons of ways to deal with him, but it's still a viable win condition. I don't consider it cheating when you're playing Legacy and are going up against decks that will constantly take you out turn 2 or 3, sometimes turn 1. So it's just being competitive in my book. I know this is a casual play forum, but just thought I'd point that factor out.

Relax! "Cheating" it into play just means "putting it into play without hardcasting it" not necessarily "you slimy underhanded bastard!". Personally, I use the same term to describe aether vial, animate dead (and other animate strategies), oath of druids, etc. The opponent isn't try to fool me if he natural orders a progenitus into play, but rather he is circumventing the huge mana cost, thus "cheating" it into play.

Correct, I was stating that casual decks dedicated to cheating, aka not hardcasting, Progenitus into play do not generally have win conditions outside of Progenitus or other giant creatures. Your $600 legacy elfball deck is probably a different story. I meant casual decks.

I've been seeing this around a lot, but I'm confused. How does mass removal get rid of Progenitus if it technically has protection from everything, including colored spells? I've also heard you can use Humility to make it lose it's protection, but doesn't it still have protection from *everything*? I'm confused.
In 1v1, there's Council's Judgment. No target, exiles, etc., and only three mana.

even if he blocks with prog, hes immune to damage. that being said any damage dealt to him is negated. yes this includes combat damage. the only thing that works to kill or remove him once he hits the feild. is Sacrifice effects or mutilate or effects that dont use the Word target creature Target permanent. target player sacs a creature works. though cause you arent targeting him you are targeting his "owner" wrath of good works too because its says ALL creatures are destroyed. ( again its not targeting) mutliate, sacrfice, plowshares etc. those work. he cannot die to combat due to his protection from everything. also counterspell in response to his summoning will remove it Before he hits the feild hes got no protection. if you opponent says and i play Prog, you then say In response to you playing prog i then, counterspell or the likes. (make sure its an instant spell.) that would surely piss him off as now hes spent mana on getting him out and it is countered and his spell used to bring him fizzles.

Blue has global return to hand spells and whelming wave
Counterspells of some sort if you play blue, or taxing effects to delay certain cards.
tokens to chump block until you draw something better....
lot of options, but admittedly a turn 3/4 Soul of the world is not easy to deal with if your answer isn't in your hand or drawn the next turn.
Protection from everyting, including tokens.
Ensnaring bridge neutralizes it pretty good.
Nevinyrral's Disk gets rid of everything.
