I'm not quite sure why you're running Altar of the Brood. It seems to me that this deck is primarily the tried-and-true token beatdown deck and randomly throwing in 3 slots for mill doesn't seem to be doing much for you. Midnight Haunting is okay, but I think sacrificing the flying for a less mana-intensive version in the form of Raise the Alarm is a better choice. Rootborn Defenses seems strictly worse than Brave the Elements.
Rootborn has populate, which would save my tokens, and give me an extra. WIth alter on the field, it would also trigger another milled card.
With the amount of tokens gettign placed on the field, milling becomes a problem rather quickly. With two alters on the field, Spectral is milling for 6. Thats 6 cards I dont have to worry about (usually).
My opponent then has to worry about what happens if he kills my tokens and Brunei triggers with 4 more tokens, 4-8 more mills.
With regards to milling; if you don't mill away their whole deck quicker than you beat them to 0 life with your tokens, the milling is either useless or directly harmfull. Snapcaster Mage and Tarmogoyf are examples of frequently played spells that become much better if you're milling your opponent.
See Sene's post on milling. I realize it's from the limited subforum, and this is modern, but all of his arguments are still relevant, and if it's not good enough for limited it's not good enough for modern constructed.
Look into planeswalkers; the Elspeths and Sorins for added card advantage. They are great top decks late game; they produce tokens every turn and some of the ults are game winning.
Also, might want to replace a few the anthem effects into move removal or discard. Tokens has a great match up versus more fair decks, but you are going to get crushed by combo decks (Jeskai Ascendancy is really popular right now, twin etc) without someway to interact with non-creatures maindeck. ~6 discard spells is usually the target.
Flagstones of Trokair doesn't seem to do much unless you're running a shell where you can destroy and recur it to ramp your mana (e.g. KCI Eggs, Naya Loam, etc.).
Elspeth is better than either Sorin, IMO. Just go with three Elspeth if you want walkers. Re: disruption, I think replacing your Midnight Hauntings with Thoughtseize/Inquisition/whatever would be a pretty good move. It's definitely the weakest of your token producers.
The thing about Rest in Peace in the board is that it neuters your own Lingering Souls. Since you're in black already you might want to consider replacing them with Leyline of the Void for graveyard hate or Leyline of Sanctity to avoid being raced by RDW. I can't say I've played with Lingering Souls extensively, so maybe it works out just fine. Plus, if you're in white, Stony Silence is a must-have sideboard card. Utter End is kind of slow for spot removal and Oblivion Ring/Banishing Light/Hero's Downfall hit most of the stuff you should worry about anyway.

I figured variety here would be better. Plus I could always get an elspeth and sorin out at the same time.
I can see playing two Auriok, maybe 3, not sure what 4 is getting you unless your meta is filled with burn. Great card, though. It's just that it doesn't present enough threat.
Sorin, Solemn Visitor has been awesome for me. I'd play more of him over the Elspeth, Knight-Errant if you have another copy. His ult comes really fast and is pretty relevant in some matchups.
