The issue has to do with numbers. Right now there are 18 Eevees and 18 Eeveelutions. Eevee is the only chain where the basics match the amount of evolutions. If more Eeeelutions were added, I feel this would making drafting Eevee even more difficult. Eevee is already a heavily drafted line due to its versatility and too many evolutions throws it off.

They still have babies. There were quite a few in the Heart Gold/Soul Silver sets.

The original Baby Pokemon still work the way they used to, you have to flip a coin every time you want to attack them, tails nothing happens. After the original ones were so insane the next batch of Babies had the same ability, but had really really weak attacks/effects, making them unplayable. After that they dropped the Baby ability.
2) Have you considered a stage-2 line for colorless? I'd think one of the dragon lines like Dragonite or Salamence would be perfect for that. Togekiss also seems like an option here.
Dragonite was considered during the Cube's construction. Sadly, many of the decent Dragonite overlap into multiple colors, making it no longer a colorless line. We decided to include Ursaring instead. Ursaring takes up less slots and helped us keep the Cube at 400. We also considered Pidgeot for the spot, since there are some decent one of those. We also looked into Togekiss, but was not really impressed by them.
3) Have you considered a stronger focus on dual typing, particularly in the stage 1 lines? You've got Houndoom already, but it seems to me that you could pretty easily have each type with a "mono" stage 2 line, and then have two different "dual" stage 1 lines (this would be the same amount of total stage 1 lines as currently, as each of those would be shared with the other type). We did at one point. This is how Houndoom and Ledian first made it in the Cube. After some games though, we were finding the dual typing to be very restrictive and if you wanted to go into that line it forced you into two types instead of one. We ultimately did not like this approach, and decided to move away from it instead of including more. I could see a Cube that is based around more dual typing being less of an issue, but it can still be problematic.

Well we did have Blastoise, Charizard and Ledian in the Cube at some point, but removed them for power reasons. These could be lines that one could play if they wanted.
Other lines that have been considered: Drifblim, Glalie/Frosslas, Zoroark, Misdreavus, and Ralts.
There are also a bunch of lines that we wanted to try out, but the numbers don't work. This includes Beartic, Swana, and Infernape.

Since the Fossil Slowpoke attack requires two Psychic Energy and only works if you hit a heads, it is a bit risky for that effect. While interesting, I don't see it as that powerful personally.
For the Machop, Giovanni's could be a fine replacement.

Actually, the Slowpoke from Fossils says that you only need to discard 1 psychic energy.
There is also a Slowpoke from the Aquapolis set that lets you get back pokemon cards from your discard pile, but it is very similar to another you have on there.
One other suggestion:

We did consider it. We ended up not going with that Kingdra due to its HP. While the attack has the potential to be good, it also comes at the price of 30 less HP than the other Kingdra.

I made the suggestion a while ago, but you might have missed it. Have you considered Infernape 4? He seems pretty insane for a big basic.
I did miss it previously, sorry. Infernape 4 seems really solid and probably could be included in the Cube. Magby has been alright, it's saving grace that it has the Baby ability. Overall it is the weakest of the Babies and maybe Infernape could go in over it or one of the Victini.
Literally got handed an ENTIRE BINDER of Pokemon cards for free the other day. It's full of all sorts of goodies on top of that, I found what appears to be a full art version of the Reshiram you use in the cube just lying on the ground in an already-opened pack.
As for cube business, this is the best card database I've found. I'm sure everyone knows Serebii.net, but I had never tried out their Card-dex before: http://serebii.net/card/dex/

That Luvdisc seems good enough to be included in the Cube. Water is a bit tight when it comes to its Basics, but Luvdisc is reasonable to play since it's Even Game is a ramped up version of Call for Family.

Also, many of the Trainer/Supporter cards don't work or work different with Exs, making some cards worse or situational. When the game reintroduced Exs this past year, they also renamed them. so ex and EX are treated as different things in the rules, but function as the same (stronger Pokemon that grant 2 prizes upon KO). This also means that cards that don't work with ex Pokemon work with EX Pokemon, creating further confusion.The power level of some of the new EX Pokemon is so high that they are better than many Stage 2, which would warp the Cube. I could see a Cube designed that could incorporate ex and EX Pokemon, but I feel it would have to be a Cube made only of Basic Pokemon and no evolutions.
