The addition of Untethered Express certainly does not reflect that well on it.

That Untethered Express probably makes Renegade Freighter look more underwhelming than it actually is. For just one mana, you get a better base body which keeps growing as well as a lower crew cost. They are just a bit too similar, both being trampling vehicles which start at 5 power while attacking.
I would have to rate Blessings of Nature higher. There is a real difference between 4 and 6 counters, of course, but the same is true working with any number of creatures on your side of the board and requiring at least three unless you want to benefit the opponent. Plus, you know, Miracle.
Additionally, now there is also Strength of the Pack as an option. It costs one more mana and never gives a third counter but also works better with four or more creatures total and equals Incremental Growth at exactly three.
Would I ever play Incremental Growth? Maybe, at somewhat larger sizes and if I heavily supported counters as a theme. As things are, the options around it just have benefits which make them more palatable. In particular, Incremental Growth suffers from the same issue as all the cones: it requires some appropriate target for each value.
Incremental Blight is the only one I run - this must mean I like it the most. Cone of Flame's ability to also target the opponent when need be helps with the inherent limitation of requiring targets. However, unlike Incremental Blight, it does next to nothing to larger creatures without immediate support. Bestial Menace might be nice if I did not already have a fairly stacked slot for green 5's.

I guess the floor is not horrid, but I don't really see that much of an upside either. Some graveyard deck that needs it creatures to push through?
Bonus question, I suppose: Any comment on any other of the incarnations? (Wonder, Anger, Filth, Valor)
Eldrazi Reanimator. It makes a lot easier when Artisan of Kozilek has Trample. For the most part, Wonder is obviously better but there are still plenty of small fliers - including spirit tokens - in the format and thus, for creatures that size, Trample is more reliable as a source of damage.
I have had Brawn in my CU/be but only when I supported more GY interactions in Green. It also works pretty decently for mid-sized creatures as long as you have ways to put it in the GY for "free" through value-gaining interactions or self-mill. A 4/4 is still much better with trample than without it, especially against an opponent with available chump blockers through repeatable token generation (Jade Mage) or similar.
I do love Anger and wonder and have used valor before to pretty decent effect. it ended up getting cut when i reduced my graveyard effects in white. Wonder is in my cube and anger rotates in and out depending on the mood.
It's not a bad include - free global abilities are an interesting effect depending on the themes you want to push in your Cube - but it's definitely a lesser member of its own cycle. But hey, it's a mammoth made of moss, that's cool, right?
On Deadshot Minotaur, I'd probably include it in some DECKS as an instant speed deck thinner in colours that get few, with some occasional board relevance in hard cast mode... but I don't think it is good enough to CUBE.
I did cube Wonder early on. Brawn seems a bit less important or upside. I can see it, but I can't see myself really being interested in drafting it.
Squirrely, why did you consider Filth? It seems atrocious against non-black players, and complete hoser against black. Youv'e said it isn't something you'd want, but prior to that, that you had considered it.

I could see it from the point that black is already the mostly likely color to be playing reanimator and if you do play a Land destruction archetype in Black red, there are a lot of enchantments that turn lands into swamps but again that's why I could maybe see it but I don't expect it to play out well.

Not a bad range of use for a colorless 3-drop, but it's also never getting picked in the first like... five cards of a pack.

Blight is pretty good at permamnently shrinking things, so even if you can't get a kill, it'll probably have an effect on the game.
Menace is ok but isn't special anymore. Don't blame anyone for filling out their 5s with it.
Cone of flame is awkward.
Growth is even awkwarder
