Depends on how you want to play, but I've been advised against Disenchant effects in the maindeck. You're effectively devoting maindeck slots to other peoples' sideboard cards (which aren't in your opponents' maindecks). I think cutting Knight of Autumn and Qasali Pridemage for Deputy of Detention will benefit you a lot. Knight of Autumn and Qasali Pridemage can still go in the SB.
I think Giver of Runes is a better addition to the deck. Comes out before Druid, so it is on curve to provide protection. Also, it can't be played around by having a spare land, unlike Mariner.
I think the Company shell may be on its way out. Laplasjan, the god of the no-Finks, Knight of the Reliquary shell of Counters Company, has changed Company to Arkbow. If you chose to skip the value and go just for Druid combo, there are better shells. Also Eldadmri's Call is shaking things up. And as multiple people have mentioned, every piece of Melira combo now has redundancy (due to 4 cmc on redcap, Melira combo is probably mutually exclusive with Company).
My main reasons to still play Company are lots of midrange locally and the ability to slam a Finks or two through Eidolon of the Great Revel.
So far, I've won somewhat consistently against my friends playing Tron, Humans, and Whir Prison.
I'm still novice with the deck, but I'll run the list this weekend at MKM Series Paris, I'll let you know how it went.
I expect those to be fantastic matchups for this deck: When my usual deck (Counters Company) draws a Druid combo hand, these matchups are smooth sailing. Your win rate should be 75% or higher vs your buddies.
Eladamri's Call becoming legal in the format is very neat as it just adds to our arsenal of single-creature tutors. It could open up the Aether Vial version of the deck that people have tried before as you can EOT tutor for a Druid, and then Vial it in. If Company is dropped for it then it removes the 3cmc restriction of the deck which opens up a lot of potentials...
Losing the 3 cmc cap and the need for a high density of creatures is a really big deal.
I think Aether Vial is a really different deck. Maybe just MOST in Modern, with default wincon being Druid Combo.
For rival graveyard hate, I'm happy to either just ignore it and tutor into the pieces I need, or rely on Teferi or sideboard cards to deal with the problem card. There's really just Lunges and Witness that care about the yard, and a maindeckable answer like Teferi helps a lot.
My primary issue with GY hate: Surgical Extraction is very popular. If Druid gets killed and extracted, you're stuck trying to win with weak beats or really low impact Ezuri activations.
My secondary issue with GY hate: it impacts our card quality. Lunge and Eternal Witness become dead draws. We can't really avoid this by trimming on either card post-board because the opponent will obviously bring in extra removal.
I happen to agree strongly with you there. I run 2x Eldritch Evolution in my SB for times when you just need to be FAST. Card disadvantage is unfortunate, but sometimes racing your opponent is the best plan.
@wolffman: Counters Company can change its gameplan as the situation requires. Given your analysis, it sounds like you're not changing tactics when appropriate. You need SaintDoom's SB guide too!
@Arkaedrian: No offense, but I think the problems are with how you're playing, not with the decklist. Have you read SaintDoom's SB guide? Are you committing to the strategy switch?
Sultai Control game 2 you should have been a grind deck, not a combo deck.
Sounds like you didn't mulligan properly against Spirits.
Rock is tough, but the only SB card you REALLY need is some removal for their Kalitas/Scooze.
If you want a change, I highly recommend you look into one of the many variants of this deck. Neoform and Finale of Devastation (both from WAR) provide a big boost to the very-combo-oriented versions.
@wolffman: Your changes for combating your meta sound good. Tidehollow Sculler can fit in the mana base easily. Play a singleton Godless Shrine to get with fetches. If you have Godless Shrine in play, any land that is not a basic forest or Gavony Township can cast Sculler.
As for TitI, Izzet Phoenix is this deck's single worst matchup in the entire format. Your best odds of beating the deck are bringing in all your value from the SB and grinding them out, including recurring your removal (but prioritizing removal on Thing in the Ice). Also, a 2nd Mirror Entity is gaining popularity and is worth testing if you like the first one.
Also, for builds that are light on black, you can splash blue for Deputy of Detention which can help a variety of matchups.

That shell has been around for a while. It is very probable that Neoform is a strict upgrade over Incubation/Incongruity.
