I'm going against the grain and voting for Magneto, but this really depends on the situation.
Dr. Doom never really convinced me as a villain. Yes, he wants to prove that he's the greatest, and is so egoistic that he refers to himself in the third person and builds robots of himself. Magneto, on the other hand, is a tragic figure with a vision. Can't say the same for Doom.
Since this battle has less to do with charisma and is more about power however, let's look at it this way:
Assume that both of them are at "normal power levels". By "normal power levels", I mean that they aren't routinely pumped up to planet destroying supremacy (which fans of them seem to be under the impression, apparently). If that were true, then why isn't the Marvel Universe destroyed already if it is so easy for the major villains to blow up the planet?
But I digress again...
In a suprise attack (no time to prepare), Magneto wins due to raw power. Because I'm not assuming Magneto is suped up on total control of the universe, I'll also assume that Dr. Doom isn't prepared with his magic either, making Mags the more powerful villain on average.
With time to plan, Dr. Doom wins, especially if he has a special anti-magnetic suit as mentioned in the OP. After all, Iron Man, using a similar concept was capable of beating Magneto.
So, yeah, I'll throw one in for Magneto, since the OP hasn't given Doom time to prepare, and I assume, therefore, that there isn't any, and they meet at a bar drunk and argue about human prowess over mutant superiority or something like that.

Landfall -- Whenever a land enters the battlefield under your control, you may have ~ become a copy of target creature in your graveyard with converted mana cost 2 or less.
It's a grave site that gets disturbed every time a land falls, so the ghosts wake up and boogie. -

As Form of the Knight enters the battlefield, put a 1/2 white Soldier creature token into play. When it leaves the battlefield, sacrifice Form of the Knight.

Jace_The_Mind_Sculptor - Alvis, forger of Umezawa's Jitte. I like the flavor of the card, but it's somewhat bland on creativity. BTW, You don't have to reveal the card if you are going to put it onto the battlefield.
ced395 - Awesome design, really fits what an Einherjar should be about.
Egak - Ah, a valkyrie. This is really powerful, like a valkyrie should be. I just think should cost more and have more P/T. The effect is definetly for a mythic.
Brofaux - This card is convoluted and the blue in the mana cost seems irrelevant for the effects. Also, I don't see Jörmungand caring about the graveyard. It should have been HUGE and be poisonous somehow.
Lapson2 - Isn's Odinsleep just a concept on Marvel comics? This card is flavorful for that effect, but I somehow suspect it could have wording/rules issues.
FoxxyEDarko - All your designs seem weird. Heimdall is expensive for a defender card, which has a really big defense for being damage-proof. Ragnarok should have worked in the other way: it should be about the death of the gods (Legends), not keeping them alive. And Yggrasil is a free Grafted Skullcap that also produces mana.
AsianInvasion - Oh, my! You turn any creature into that Bant deck that was so popular. Fair for 8 mana Mythic (probably a bit undercosted as this will probably end the game), but somewhat uninspired.
Gideon_Jura - Simple and elegant. I like those designs.
avatarz - Now, this is a true hero! Still I would have prefered to see somehow Siegfred indestructible rather than avenger.
Maokun - This is huge enoug Jörmungand but misses the true nature of the monster. It was more of a deadly, poisonous creature than tricky blue (despite being Loki's child) and will destroy the world on its death.

- Make it produce only one color.
- Exile the creature card from the graveyard.
- Make the ability cost mana (or some other cost like life).
- Add a "until end of turn" clause to the ability.
- Change the restriction of the creature (CMC, power, type).
- Make it legendary (and have it ETB untapped)
I think a combination of make it only black mana, exile the card and make it "until end of turn" produces a good effect.

Whenever an opponent casts an spell that has exactly one target, sacrifice Red Herring. If you do, counter that spell.
