I'm looking to build a cube out of all those fun limited cards that never quite made it to constructed. Obviously, there will be some overlap, but I'm trying to focus on cards that fit that critera.
In practice, it has close to no impact. An on-board fetchland could easily put another Tropical Island into play. You end up using 2 cards to not affect any creatures your opponent has played.
My experience doesn't match your "in practice" at all. In practice, this line is devestating which you should try to play into against RUG. If you shut them off green, they almost always lose.
You can time your surgical in response to them cracking the fetch, and you use 1 additional card (you were going to be wastelanding anyway) to remove 2/3 of the threats from an already threat-light deck, and to give your opponent at least 8 dead draws.
I've been running 1-2 in the board of RUG since RTR was printed. I've been happy with its performance. It's good in a lot of matches. You don't want to flood out with them (since their application is a little limited) but one can be a trump card.
I agree this is the best approach. I would also run the Strands and Deltas if I had them, but alas I do not. When it comes down to it, I'll be the first to admit I run 4 Misty/Tarn mostly just because I like the art. Sometimes I slide in a few Foothills for a big tournament.
As for Counterbalance, I don't really think it's particularly strong right now, especially for us. If I remember correctly, it was designed to beat decks like Storm, Reanimator, and the Mirror. Whatever it's strengths were back then, it's been diminished significantly by Abrupt Decay. I think we're better off without it, and I don't think there's much in the meta that calls for it anyway.
It was really just an imbreeding to beat the mirror. IIRC, this was before we were playing goose and were still on snapcaster. The deck's evolved a lot since then.
Brainstorm protects you from hand disruption as well as helping you to ditch useless cards for helpful cards if you're running fetches.
Small aside: The first part of this is almost never true. The best card in your hand is usually brainstorm. It doesn't make sense to burn it in response to a discard effect; that's just making the discard stronger. Make them choose between removing brainstorm and another threat.
Obviously, there are positions where tucking a particular card with brainstorm is the best play. I've just noticed that people are over-using that line a ton. I can't even think of the last time I did it with RUG.
Combo decks may be more inclined to play this line, but it's still not very common.

It's really not a big deal either way.
I'm running 3 right now. If I was really focused on the game, I might be on 2 pierce 1 snare instead.
I can see reasonable justification for running anywhere from 0 to 4. Usually you'll run some number of spell snares if your pierce count is low.
