I thank you all for the advice. However to augment on my question to be more specific. Say that I already have said General and theme. How do you go about organizing the creation of the deck. I've heard Cockatrice, but I'm wondering if you have any other methods.
Because that's my issue. I carry a notebook with me full of said themes/generals and I constantly keep editing the style of which I organize the compilation of cards. Some are based on the card type, while others are organized in the way the cards combo out with each other.
So in other words, how do you annotate the creation/editing of your decks.

I look up cards on online libraries and try to find cards out there that compliment the theme of the deck as well as with other cards within the deck.

As well, how do you prioritize card slots for their importance, what goes into consideration when it comes down to that? The main reason why I'm asking is that I'm going to be away from my collection for roughly 6-7 months on a deployment, thus I will have quite a bit of time to plan out thought out decks, and purchase them when I come back home.
vanishing is mana-intensive, but once it hits, it can't be beat. As long as you have enough blue open, your general is virtually unkillable (barring... well, split second is all I can think of!)
You can also use it to deny opposing generals, again if you don't mind a double stone rain on yourself.
A question about that is if the counters accumulated by Animar remain there when he phases back in from Vanishing.
So long story short, if my General stays in play long enough he becomes a huge target. My question is what are some of the best equipment/auras and so on that can give a decent chance to survive?
Now this has made me desire to play a Tribal deck. Well Innistrad in it's entirety has made me want to build multiple Tribal decks. However this comes with a predicament. Which Zombie Legendary should I choose. Been mulling it over and came down to these few choices.
So seeing this card irked me. The whole set is making me feel more and more to rolling with Zombies or Werewolves and the like, but this just makes me feel a tad excited. Especially for EDH. What are some of your opinions?
Now, my playgroup has a fairly set place when it comes to their winning strategies. So this is often very predictable how they're going to win and what their going to do next. So I'm looking for a theme that sends them in a fluster. So what are some good Generals for a Chaos deck?
I'm also a rather new player to EDH/Commander, however I've been contemplating decks for EDH/Commander for a while. My ideas for generals have been varied from Omnath, Locus of Mana, to Kaervek the Merciless. I slowly have been trying to build decks with them, but with the release of the new Commander cards my hardcore general is now Animar, Soul of Elements, with a slowly forming idea of building a deck around Damia, Sage of Stone and The Mimeoplasm. However, being new to the format, the political side of the game is very different, which gives me more ideas about how to play, especially with Zedruu the Greathearted.
I must say, though, the format is very fun, and it's hard to not build decks around generals that you find fascinating.
